A new H/D exchange- and MALDI-based assay for the quantitative analysis of protein-DNA interactions in solution

A new H/D exchange- and MALDI-based assay for the quantitative analysis of protein-DNA interactions in solution was described. The protein and protein-DNA complexes were diluted ten-fold into a series of deuterated exchange buffers differing only in the concentration of the chemical denaturant, urea for SUPREX analysis. The deuterium content of each protein sample was determined after a specified exchange time using MALDI mass spectrometry. It was found that the use of area as a chemical denaturant, as opposed to GdmCl, was critical to the success of SUPREX experiments on protein-DNA binding.
