Liquid chromatography (LC)/LC/mass spectrometry (MS)/MS analysis of a complex proteins was discussed. A list of nonredundant proteins was generated to determine total number of gene products identified, and the resulting proteins were classified by molecular function via gene ontology. Data reduction from the peptide matches resulted in identification of 1998 unique proteins from the original protein ID list containing 2,636 proteins. A large number of nuclear localized proteins were detected, including categories that are typically low copy number.
