Evaluation of automated in-gel digestion coupled with MALDI/MS and MALDI/MS/MS for protein identification

Automated in-gel digestion method coupled with MALDI/MS and MALDI/MS/MS for protein identification was analyzed. Three standard proteins at five different concentrations with four routinely used gel stains were used for the analysis. It was observed that an accurate assessment was obtained at a minimum level of 100 fmol loaded on gel. It was found the rms error for PMF using lock mass correction was 5 ppm or better and sequence coverage ranged from 6 to 28%. The results show that correct identification, of the three proteins analyzed, were obtained at value higher than or equals to 500 fmol loaded on gel.
